Samus could use the Dark or Freeze beams to keep him in place, then walk upto him at her leisure. Even from a distance. Samus's weapons are all-around goodness.

Samus has SEVERAL different vision modes, including thermal and sonic vision. She could locate his position by the heat given off by his armor or by the sound of him breathing inside his helmet.

The hell he would. MC is just not bad ass enough, that's why he's not in SSB:B. Only the badassiest of the badasses could make it that far. Hence Snake's appearence.
